I like your bubble killer. Part of the reason you've been dealing with microbubbles is because the drain is right next to the bubble trap. It should be in the far corner way from the bubble trap. The output of your skimmer should be on the left side as well, creating more travel time.

Finally, your bubbles in the return zone would be lessened if the water didn't have to fall so far. Are you running it that low because the sump will overflow during a power outage? Have you turned off the return pump and skimmer to see how far the sump fills up yet? Do that, and take a picture so we can see how much room you have left over.
